So the only explanation that holds for me is that there is some issue with the chip, as the circuit seems to be good, the power supply is working without any issues with the dev-kit and is stable and the components used in the circuit are good to use.

I will change to the WROOM-02 and hopefully it wil work out better. Thank you for your help.

I re-designed my circuit to use the WROOM-02 module and to be more flexible in regards of debugging.

I have not changed the power circuit for the 3.3V, but I changed the LDO that I want to use. Beside from that I added more points for debugging purpose.
Is there anything I need to change so that the other module can run smoothly? I have followed the design guidelines and the peripheral schmematics in the datasheet. In addition I have used button switches to switch "IO9" and "EN" from HIGH to LOW to enable flashing.

That LDO still can only source 300mA. You need something that can do 500mA at least. The classic jellybean LDO for that would be an LM1117-3.3, but if you need lower dropout or quiescent current, you may want to look a bit further.
