Silly me, I should have thought about that, thank you.
The voltage seems fine. ~5.2V on USB and ~3.3 on 3V. When `gpio_deep_sleep_hold_en()` is called the voltage is about the same in deep sleep too.
The hilarious part is that everything suddenly started working. One thing I've changed is that I've moved the SD breakout from the 3V pin to the USB one. But this doesn't explain why I was able to replicate the issue on another board without an SD breakout.
Currently I run a board with a BME680, a SD breakout and a LED that occasionally turns on and stays on during deep sleep, all powered by the RPI. There's been no issues for the last 24 or so hours. I guess I'll never know what was the problem.
